I'll keep it simple - the obvious answer is you can use the same baits that you use in the rest of the water column. For me, fishing shallow water means sight casting and that usually equates to a subtle presentation like a small profile soft plastic (Confidence Baits Little Tubes, Floating Birds, 4" senkos, etc.) are killer for me personally. Others may prefer a different approach.
As far as fishing all day long, I take the approach of packing a small lunch, and I will scout the area via Google or just paddle around and look for a good rest spot about mid-day. It doesn't even have to be anywhere I can actually get out and beach the kayak. It could be a shallow flat area or a large rock in the middle of the river. Anywhere basically to stand and stretch or sit in a traditional manner to take the strain off of my lower back.
A quick 20-30 minute break mid-day can go a long way to helping make your all day trip easier on your body and re-energizes/ re-centers your focus for the second part of the trip.
